This is not a bug. It's just a flaw in the current embark/disembark system. You're in non-boat form, and you can't embark and depart without stepping off the dock and back on. There are numerous problems with the whole system, but a fix of some kind has been promised for Beta4 (along with general changes to the whole area of water travel and the addition of water creatures).
