A few times now, I've gotten a land ally in the level 1 ruins near the center island, which I then have to disband b/c there's no way off the island.

Can the reward be changed so it's either a random item, random gold, or a set flying ally?

This is another example of where you need the ability to set 'anything but allies' as a reward.

The best I can do is set them all to gold (or sages) initially and hope that respawns don't give allies (which will happen on occasion).

I wouldn't do them all sages as that could be too powerful. Maybe half sages/half gold.

Problem is there are 6 ruins for 6 players. If I split them up as 3/3 then some players get gold while others get sages. So I guess I should just go with all gold then.

The other alternative is to leave them random as they are now and put a port on each one.

Ports might be better option, using them would slow heroes down anyways, so i doubt they're used for armies going to the ruin, would just be there for allies to leave ruin.

It doesn't really slow the hero down since most times your boat can land with 2 movement points (assuming you had 2+ left when the boat reached the port) so that the hero can go right back into the port and turn back into a boat on the same turn that they search the ruin.

The big difference would be heroes would no longer need to be flying to search those ruins. So I have to weight that vs the wasted allies problem as it removes incentive to build flying units.

Flying units are still more useful since you can move around the snowflake taking cities and exploring ruins faster than you will with boats due to more direct movements and no movement loss in ports. Although flyers would no longer be a must have the advantage will still make them worthwhile.

Before I finalize and re-submit the map with ports on those ruins are there any other changes you think I should make based on your game experience (more gold income for middle cities? neutrals too hard? etc)

Actually, I just noticed one more edit needed last night.

All the mini islands should either take 5 movement to get to the city from the ports (needing an extra turn after coming off a boat), or all should be 3 movement (being able to capture the city on the same turn as coming off a boat).

The two in the South I know only take 3 movement.
